I do believe the bubbles you really want to use caution with are the ones you can't entirely see. If it is just the skimmer and filter creating the bubbles (Mine does the same thing and in 6 months I have not had any problems directly resulting from bubbles) then it is probably fairly normal. You might post some pictures of the results you are seeing so that we can take a look at what is going on! Also they make a type of bubble trap for skimmers that you can put under the return of the skimmer... this allows less bubbles into the aquarium and just looks like a box. Remora's AquaC prefilter is a prime example:
